Walt's buried under there. Every few years they dig him up and check his pockets for spare change.

Stuff falls into the water or gets dragged in, sediment mucks up the bottom. The tracks that the Mark Twain and Columbia use have to be checked and maintained. I would imagine they also check for large cracks in the bottom or any other maintenance issues.
You can find a thread or two here about previous drainings, including pictures of the empty 'riverbed'.

There should be a sticky thread called "This Day in Disney History." The company has a long history and this would be a good way to acknowledge it. Walt was born 112 years ago; that's quite a chunk of American history and culture.

Gnereal Maintenence of the Mark Twain and Columbia track as well os other things like working on the Fantasmic! Equipment that is submerged in the River.
Theres also plans as revealed by Tony Baxter to install more AA's along the riverbend.
Originally scheduled to be done by March, it's now supposedly going to be finished by May with Fantasmic! returning in June as usual (Show is typically dark during the spring time.)
The world is a treasure trove of places.
