I always thought Disney added green dye to the water to give it the dark coloring.

I always heard it as the "dark water system". The water is used in many area's. Including the water in the JC, around adventureland, in front of the castle, and in the old Motorboat area. This water is just NASTY!!! Its nothing you want on you, or in you for that matter. The water in the water rides are NOT part of the dark water system (Splash, POTC, Subs, and IASM use there own system's). So just a bit of advice. During the paranah portion of JC, close your mouth! I got rather ill last time I got some in my mouth.

"Dark Water System" as stated above. You can find some schematics for the system from the City of Anaheim

When I worked there, I saw them dump the dye directly into the river, out of a bag, right behind the paddle wheel of the Mark Twain. I was never aware of any system, but if there are schematics for it, there you go.

I dont think there are any pumps or "filter system" as your thinking. The "system" is a gravity fed system that starts at ROA, and splits off into the JC and Adventureland using underwater pipes. The JC sort of dead-ends, but the Adventureland rivers channel into the Castle moat, and the moat channels off into the Motorboat area. Any one of those area's can be shut off and drained without effecting the other, but they all feed off of the ROA. Im sure there is some sort of pump that puts water INTO the river, but no pumps for any other section.

Years ago when they installed Fantasmic, they emptied ROA. I dont remember what they did with the rest of the dark water system. Like if they rigged temp pumps for the JC and moat.

Here is a quick map of the dark water system. I never noticed this, buy Storybook Canal also uses the dark water! The system is quite extensive as you can see. I highlighted the area's that use dark water on Orange.

are the subs on their own water system or linked to another?

The system actually starts at the Motor Boat Cruise area, and flows down hill under ground to the Castle Moat, to the Junge Rivers, and undwerground again to the ROA. A pump at the rear of the ROA pumps it back up to the Motor Boat Cruise area.
